What would happen...
If someone used conjure frost (with a cold weapon), while in the vicinity of a spirit of greater conflagration?
Would the cold weapon just become a fiery weapon and the conjure frost does nothing?

They would do fire damage. Simple as that.

I'm thinking it would remain cold damage, since greater conflagration only changes physical damage into fire damage, while you're doing cold dmg.

That is correct. The modifier which makes the weapon do cold damage means it will no longer be physical damage, it will be doing elemental damge, therefore it will not be affected by greater conflag.
